You can select stores to sync

By default, Connex syncs all orders that Magento sends to us. If you have three stores inside of Magento, then recently created sales from all stores would sync to QuickBooks. To filter sales by selling channel, follow these steps:

  1. Log into Connex.
  2. Click manage.
  3. Expand orders > sync orders to QuickBooks > sync manually to QuickBooks.
  4. In the selling channel field, select the Magento stores that you wish to sync.

How does your software differential one store from another?

When you select stores to sync, our software enumerates through each store you wish to sync:

Our software aggregates the orders into a list and syncs them to QuickBooks.

In QuickBooks, how can I differentiate sales from one Magento site to another?

In this example, we will add an order prefix, based on selling channel name:

  1. Log into Connex.
  2. Click rules > my rules.
  3. Click add new rule.
  4. Click next.
  5. As the action, choose add order prefix.
  6. In the comparison, enter these values: selling channel name, contains, and enter your selling channel name:
  7. In the map to, enter the order prefix.
  8. Click finish.

You could map a class, instead of an order prefix. Classes appear on the top right of the sale. For more info on class mapping, read this guide.
